Shopp is built on this premise. It has out-of-the-box features, but these features they’re designed to be completely extended, customized and in some cases even replaced.

XHTML markup and stylesheets with Shopp template files and template tags
Shopp can support 3 account modes: No accounts, Shopp-only logins, WordPress-integrated
A custom signup process for WordPress+Shopp accounts

these sites would not be possible.
