Plenary Lecture Presented at INCF Neuroinformatics 2019 https://www.neuroinformatics2019.org Title: FAIRy stories: tales from building the FAIR Research Commons Findable Accessable Interoperable Reusable. The “FAIR Principles” for research data, software, computational workflows, scripts, or any kind of Research Object is a mantra; a method; a meme; a myth; a mystery. For the past 15 years I have been working on FAIR in a range of projects and initiatives in the Life Sciences as we try to build the FAIR Research Commons. Some are top-down like the European Research Infrastructures ELIXIR, ISBE and IBISBA, and the NIH Data Commons. Some are bottom-up, supporting FAIR for investigator-led projects (FAIRDOM), biodiversity analytics (BioVel), and FAIR drug discovery (Open PHACTS, FAIRplus). Some have become movements, like Bioschemas, the Common Workflow Language and Research Objects. Others focus on cross-cutting approaches in reproducibility, computational workflows, metadata representation and scholarly sharing & publication. In this talk I will relate a series of FAIRy tales. Some of them are Grimm. There are villains and heroes. Some have happy endings; all have morals.

FAIRy stories: tales from building the FAIR Research Commons

Keynote: SemSci 2017: Enabling Open Semantic Science 1st International Workshop co-located with ISWC 2017, October 2017, Vienna, Austria, https://semsci.github.io/semSci2017/ Abstract We have all grown up with the research article and article collections (let’s call them libraries) as the prime means of scientific discourse. But research output is more than just the rhetorical narrative. The experimental methods, computational codes, data, algorithms, workflows, Standard Operating Procedures, samples and so on are the objects of research that enable reuse and reproduction of scientific experiments, and they too need to be examined and exchanged as research knowledge. We can think of “Research Objects” as different types and as packages all the components of an investigation. If we stop thinking of publishing papers and start thinking of releasing Research Objects (software), then scholar exchange is a new game: ROs and their content evolve; they are multi-authored and their authorship evolves; they are a mix of virtual and embedded, and so on. But first, some baby steps before we get carried away with a new vision of scholarly communication. Many journals (e.g. eLife, F1000, Elsevier) are just figuring out how to package together the supplementary materials of a paper. Data catalogues are figuring out how to virtually package multiple datasets scattered across many repositories to keep the integrated experimental context. Research Objects [1] (http://researchobject.org/) is a framework by which the many, nested and contributed components of research can be packaged together in a systematic way, and their context, provenance and relationships richly described. The brave new world of containerisation provides the containers and Linked Data provides the metadata framework for the container manifest construction and profiles. It’s not just theory, but also in practice with examples in Systems Biology modelling, Bioinformatics computational workflows, and Health Informatics data exchange. I’ll talk about why and how we got here, the framework and examples, and what we need to do. Reproducibility (and the R*) of Science: motivations, challenges and trends

Over the past 5 years we have seen a change in expectations for the management of all the outcomes of research – that is the “assets” of data, models, codes, SOPs and so forth. Don’t stop reading. Data management isn’t likely to win anyone a Nobel prize. But publications should be supported and accompanied by data, methods, procedures, etc. to assure reproducibility of results. Funding agencies expect data (and increasingly software) management retention and access plans as part of the proposal process for projects to be funded. Journals are raising their expectations of the availability of data and codes for pre- and post- publication. The multi-component, multi-disciplinary nature of Systems Biology demands the interlinking and exchange of assets and the systematic recording of metadata for their interpretation. The FAIR Guiding Principles for scientific data management and stewardship (http://www.nature.com/articles/sdata201618) has been an effective rallying-cry for EU and USA Research Infrastructures. FAIRDOM (Findable, Accessible, Interoperable, Reusable Data, Operations and Models) Initiative has 8 years of experience of asset sharing and data infrastructure ranging across European programmes (SysMO and EraSysAPP ERANets), national initiatives (de.NBI, German Virtual Liver Network, UK SynBio centres) and PI's labs. It aims to support Systems and Synthetic Biology researchers with data and model management, with an emphasis on standards smuggled in by stealth and sensitivity to asset sharing and credit anxiety. This talk will use the FAIRDOM Initiative to discuss the FAIR management of data, SOPs, and models for Sys Bio, highlighting the challenges of and approaches to sharing, credit, citation and asset infrastructures in practice. The FAIRDOM Platform has been installed by over 30 labs or projects. Our public, centrally hosted Asset Commons, the FAIRDOMHub.org, supports the outcomes of 50+ projects. Now established as a grassroots association, FAIRDOM has over 8 years of experience of practical asset sharing and data infrastructure at the researcher coal-face ranging across European programmes (SysMO and ERASysAPP ERANets), national initiatives (Germany's de.NBI and Systems Medicine of the Liver; Norway's Digital Life) and European Research Infrastructures (ISBE) as well as in PI's labs and Centres such as the SynBioChem Centre at Manchester. In this talk I will show explore how FAIRDOM has been designed to support Systems Biology projects and show examples of its configuration and use. I will also explore the technical and social challenges we face. I will also refer to European efforts to support public archives for the life sciences. ELIXIR (http:// http://www.elixir-europe.org/) the European Research Infrastructure of 21 national nodes and a hub funded by national agreements to coordinate and sustain key data repositories and archives for the Life Science community, improve access to them and related tools, support training and create a platform for dataset interoperability. As the Head of the ELIXIR-UK Node and co-lead of the ELIXIR Interoperability Platform I will show how this work relates to your projects. Lecture 2: Being Reproducible: Models, Research Objects and R* Brouhaha Reproducibility is a R* minefield, depending on whether you are testing for robustness (rerun), defence (repeat), certification (replicate), comparison (reproduce) or transferring between researchers (reuse). Different forms of "R" make different demands on the completeness, depth and portability of research. Sharing is another minefield raising concerns of credit and protection from sharp practices. In practice the exchange, reuse and reproduction of scientific experiments is dependent on bundling and exchanging the experimental methods, computational codes, data, algorithms, workflows and so on along with the narrative. These "Research Objects" are not fixed, just as research is not “finished”: the codes fork, data is updated, algorithms are revised, workflows break, service updates are released. ResearchObject.org is an effort to systematically support more portable and reproducible research exchange. In this talk I will explore these issues in more depth using the FAIRDOM Platform and its support for reproducible modelling. The talk will cover initiatives and technical issues, and raise social and cultural challenges.

COMBINE 2019, EU-STANDS4PM, Heidelberg, Germany 18 July 2019 FAIR: Findable Accessable Interoperable Reusable. The “FAIR Principles” for research data, software, computational workflows, scripts, or any other kind of Research Object one can think of, is now a mantra; a method; a meme; a myth; a mystery. FAIR is about supporting and tracking the flow and availability of data across research organisations and the portability and sustainability of processing methods to enable transparent and reproducible results. All this is within the context of a bottom up society of collaborating (or burdened?) scientists, a top down collective of compliance-focused funders and policy makers and an in-the-middle posse of e-infrastructure providers. Making the FAIR principles a reality is tricky. They are aspirations not standards. They are multi-dimensional and dependent on context such as the sensitivity and availability of the data and methods. We already see a jungle of projects, initiatives and programmes wrestling with the challenges. FAIR efforts have particularly focused on the “last mile” – “FAIRifying” destination community archive repositories and measuring their “compliance” to FAIR metrics (or less controversially “indicators”). But what about FAIR at the first mile, at source and how do we help Alice and Bob with their (secure) data management? If we tackle the FAIR first and last mile, what about the FAIR middle? What about FAIR beyond just data – like exchanging and reusing pipelines for precision medicine? Since 2008 the FAIRDOM collaboration [1] has worked on FAIR asset management and the development of a FAIR asset Commons for multi-partner researcher projects [2], initially in the Systems Biology field. Since 2016 we have been working with the BioCompute Object Partnership [3] on standardising computational records of HTS precision medicine pipelines. So, using our FAIRDOM and BioCompute Object binoculars let’s go on a FAIR safari! Let’s peruse the ecosystem, observe the different herds and reflect what where we are for FAIR personalised medicine. 研究データの利活用ははそれぞれの分野の中では必要に応じて行われてきた。また、IUGONETやDIASのように関連分野を集約するような活動も一部では存在した。しかし、オープンサイエンスの時代においては、あらかじめ予想された分野の連携ではなく、多様な分野を超えた研究データの利活用が求められている。国内では研究データの利活用を横断的に考える場はこれまでになかった。2014-2015年に行ったJapan Link CenterでのデータDOI実験プロジェクトは、分野を横断した研究データ担当者が初めて出会う場であった。このプロジェクトの経緯を振りかえりつつ、今後の研究データ利活用協議会の構想について語る。 (研究データとオープンサイエンスフォーラム～RDA東京大会における議論を踏まえた研究データ共有の最新動向～ 2016/3/19 国立国会図書館）

J-STAGE é uma plataforma de periódicos eletrônicos com 1.600 periódicos e 2.3 milhões de artigos de sociedades acadêmicas japonesas. O sistema tem contribuído para a digitalização de periódicos acadêmicos japoneses desde o seu lançamento em 1999. Sociedades-membro podem usar o J-STAGE gratuitamente com pequenos custos adicionais para o seu orçamento. Consequentemente, mais de 80% dos periódicos estão disponíveis em acesso aberto. As estatísticas de uso mostram que dezenas de milhões de artigos são baixados anualmente, e muitos desses acessos são de fora do Japão. Estatísticas de uso no exterior indicam claramente que a plataforma de e-periódicos cumpriu o objetivo de aumentar a divulgação dos resultados do Japão em P&D em todo o mundo. J-STAGE is an e-journal platform with 1,600 journals and 2.3 million articles from Japanese academic societies. The system has contributed to the digitization of Japanese academic journals since its launch in 1999. Member societies can use J-STAGE free of charge with little additional costs to their budget. Accordingly, more than 80% of the journals are available as open access. Usage statistics show that tens of millions of articles are downloaded annually, and many of these accesses are from outside Japan. Overseas usage statistics clearly indicate that the e-journal platform has filled the objective of enhancing the dissemination of Japan’s R&D results worldwide. J-STAGE es una plataforma de e-journal con 1.600 revistas y 2,3 millones de artículos de sociedades académicas japonesas. El sistema ha contribuido a la digitalización de las revistas académicas en Japón desde su lanzamiento en 1999. Las Sociedades miembros pueden usar J-STAGE de forma gratuita con pequeños costos adicionales para su presupuesto. Por consiguiente, más de 80% de las revistas están disponibles como acceso abierto. Las estadísticas de uso muestran que decenas de millones de artículos se descargan cada año, y muchos de estos accesos son de fuera de Japón. Las estadísticas de uso del extranjero indican claramente que la plataforma e-journal ha llenado el objetivo de mejorar la difusión de los resultados de Japón en I+D en todo el mundo.

TraitBank is the structured data service of the Encyclopedia of Life. Launched in 2014, it currently hosts 9 million data records for 1.7 million taxa, including trait records (eg: cell size, life history traits) and other attributes including administrative ones (eg: IUCN status, type specimen repository). Marine datasets include verbal localities from WoRMS, habitat categories from AlgaeBase, water temperature ranges based on known occurrence records from OBIS, and literature derived datasets including cell masses of phytoplankton and tissue mineralization types of algae and invertebrates. Hosted records include all available metadata, including detailed attribution, url of data source if online; organism information including sex and life stage; date, locality and method information for field studies, and any other fields provided by the source. TraitBank is not a repository. Most hosted records are deposited with a scholarly publication, or an institutional or aggregator database. Presence in TraitBank makes individual records findable by EOL search (http://eol.org/ data_search) or web search engine. Search results on EOL are available by CSV download and records are available to semantic web applications via a JSON-LD web service, including all metadata. Fresh Data is a data search service in development primarily for the Citizen Science community, funded by NSF. Interested occurrence data providers will register to be indexed. Their data will be deposited at GBIF, using the IPT, if possible, and in TraitBank otherwise (eg: presence/absence or abundance data, if GBIF cannot accommodate them). Searchers can query the index for recent records by time, location and taxonomic group. Registered researchers will also be able to save and publish their data queries, which will alert them if new data appears matching their criteria, and alert the data provider that their data was delivered to a subscriber.

Presented at Journal Paper Track, The Web Conference, Lyon, France, April 15, 2018 https://doi.org/10.1145/3184558.3186234 Abstract: Linked Open Data (LOD) technology enables web of data and exchangeable knowledge graphs through the Internet. However, the change in knowledge is happened everywhere and every time, and it becomes a challenging issue of linking data precisely because the misinterpretation and misunderstanding of some terms and concepts may be dissimilar under different context of time and different community knowledge. To solve this issue, we introduce an approach to the preservation of knowledge graph, and we select the biodiversity domain to be our case studies because knowledge of this domain is commonly changed and all changes are clearly documented. Our work produces an ontology, transformation rules, and an application to demonstrate that it is feasible to present and preserve knowledge graphs and provides open and accurate access to linked data. It covers changes in names and their relationships from different time and communities as can be seen in the cases of taxonomic knowledge.

We propose Crop Vocabulary(CVO) as a basis of the core vocabulary of crop names that becomes the guidelines for data interoperability between agricultural ICT systems on the food chain. Since a single species is treated in different ways, there are many different types of crop names. So, we organize the crop name discriminated by properties such as scientific name, planting method, edible part and registered cultivar information. Also, Crop Vocabulary is also linked to existing vocabularies issued by Japanese government agency and international organization such as AGROVOC. It is expected to use in the data format in the agricultural ICT system. Presented in 45th Asia Pacific Advanced Network (APAN45) Meeting, Singapore (2018)

Presented at the Interest Group on Agricultural Data (IGAD) ,3 April, 2017, Barcelona, Spain Abstract: n this talk, we present the current status of our agriculture ontologies that are developed to accelerate the data use in agriculture. The agriculture activity ontology formalizes the activities in agriculture. We have developed it for three years. Now we are developing its applications. One application is to exchange formats between different farmer management systems. Another ontology is the crop ontology that standardizes the names of crops. The structure is simple but has links to many other standards in distribution industry, food industry and so on.

Now it is getting common for farmers to use IT systems to manage their activities. To realize incomparability among IT systems, we are building the vocabulary based on the agricultural activity ontology. The words in the vocabulary have logical definitions because the ontology is formalized based on description logic. As a result, the vocabulary has expendability to add new words and flexibility to generate custom vocabularies such like those for specific crops and regions.

Theoretical predictions and observational data indicate a class of sub-Neptune exoplanets may have water-rich interiors covered by hydrogen-dominated atmospheres. Provided suitable climate conditions, such planets could host surface liquid oceans. Motivated by recent JWST observations of K2-18 b, we self-consistently model the photochemistry and potential detectability of biogenic sulfur gases in the atmospheres of temperate sub-Neptune waterworlds for the first time. On Earth today, organic sulfur compounds produced by marine biota are rapidly destroyed by photochemical processes before they can accumulate to significant levels. Domagal-Goldman et al. suggest that detectable biogenic sulfur signatures could emerge in Archean-like atmospheres with higher biological production or low UV flux. In this study, we explore biogenic sulfur across a wide range of biological fluxes and stellar UV environments. Critically, the main photochemical sinks are absent on the nightside of tidally locked planets. To address this, we further perform experiments with a 3D general circulation model and a 2D photochemical model (VULCAN 2D) to simulate the global distribution of biogenic gases to investigate their terminator concentrations as seen via transmission spectroscopy. Our models indicate that biogenic sulfur gases can rise to potentially detectable levels on hydrogen-rich water worlds, but only for enhanced global biosulfur flux (20 times modern Earth’s flux). We find that it is challenging to identify DMS at 3.4 μm where it strongly overlaps with CH4, whereas it is more plausible to detect DMS and companion byproducts, ethylene (C2H4) and ethane (C2H6), in the mid-infrared between 9 and 13 μm. Ultrasound color Doppler imaging has been routinely used for the diagnosis of cardiovascular diseases, enabling real-time flow visualization through the Doppler effect. Yet, its inability to provide true flow velocity vectors due to its one-dimensional detection limits its efficacy. To overcome this limitation, various VFI schemes, including multi-angle beams, speckle tracking, and transverse oscillation, have been explored, with some already available commercially. However, many of these methods still rely on autocorrelation, which poses inherent issues such as underestimation, aliasing, and the need for large ensemble sizes. Conversely, speckle-tracking-based VFI enables lateral velocity estimation but suffers from significantly lower accuracy compared to axial velocity measurements. To address these challenges, we have presented a speckle-tracking-based VFI approach utilizing multi-angle ultrafast plane wave imaging. Our approach involves estimating axial velocity components projected onto individual steered plane waves, which are then combined to derive the velocity vector. Additionally, we've introduced a VFI visualization technique with high spatial and temporal resolutions capable of tracking flow particle trajectories. Simulation and flow phantom experiments demonstrate that the proposed VFI method outperforms both speckle-tracking-based VFI and autocorrelation VFI counterparts by at least a factor of three. Furthermore, in vivo measurements on carotid arteries using the Prodigy ultrasound scanner demonstrate the effectiveness of our approach compared to existing methods, providing a more robust imaging tool for hemodynamic studies.
